All supervision tracks Master's Thesis & Graduate Project

Your progress—not a fixed calendar—guides our supervision.

Your thesis takes place over two semesters. This guide explains how we will work together, what you must share in your private GitHub repository before each meeting, and the research steps you should follow—from finding a research gap to reproducing published results.

Meeting frequency

We may meet several times in one week or once in a month. Your progress and needs will determine the frequency.

Preparation

Push a written progress brief to your private GitHub repository 2–3 days before a meeting so I have time to review it.

Feedback

You will receive written comments on each milestone. Use those comments in your next version.

How we work together

These simple rules help us spend our time on research and useful decisions.

  • Work plan

    You receive a full work plan at the start

    The plan covers both semesters and lists the main milestones and deliverables. We will update it together as the research goal becomes clearer. Changes are normal, but you should discuss them with me before changing direction.

  • Progress

    Progress must be regular and visible

    Make steady progress every week. Do not leave most of the work until the final month; reproducing results and running experiments require time.

  • Feedback

    Every completed milestone gets feedback

    Submit the required deliverable for each milestone. You will receive specific written comments, which you must use to improve the work and prepare the next milestone.

  • Meetings

    Meetings are held when they are needed

    There is no fixed weekly meeting. Request a meeting when we need to solve a specific problem, choose a direction, or review results.

  • Repository

    One private GitHub repository is the shared workspace

    Each student will maintain a private GitHub repository and grant the supervisor access. All documents, code, experiments, drafts, progress updates, and supervision records must be committed and pushed there. Do not send working files as email attachments.

  • Brief

    Ask for a meeting with a written brief, 2–3 days ahead

    Add the brief to 03_student_workspace/progress_logs/ and push it 2–3 days early. You may then send a short meeting request containing only the repository link and relevant commit; do not attach files.

  • Record

    Keep everything reproducible

    Record every experiment and its settings in the shared repository, manage references with a citation tool, and write the thesis from the first day. Draft the related-work section while you read the papers.

Required private repository structure

The repository is the single source of truth for supervision. Keep the following top-level folders and update them consistently throughout the project.

01_supervision/
Internal supervision record: profile.md (status, topic, and open items), actions.md (chronological action log), and emails/ (correspondence threads).
02_thesis/
MSc thesis materials: thesis_scope.pdf / thesis_scope.tex (scope document) and resources_for_thesis.md (reading list, tools, and datasets).
03_student_workspace/
All student-produced work: code/, experiments/, data/, reports/, figures/, drafts/, and progress_logs/. Follow the instructions in its readme.md.
No document attachments by email. Commit and push the file, then share a link to the relevant file, pull request, issue, or commit. This keeps every version and discussion in one consistent workspace.

The pre-meeting progress log

Create this in 03_student_workspace/progress_logs/ and push it at least 2–3 days before the meeting you are requesting. Keep it short and specific—one page is usually enough—and link to relevant figures, tables, logs, drafts, and commits already stored in the repository.

    أضف التقرير إلى 03_student_workspace/progress_logs/ وارفعه قبل يومين إلى ثلاثة.

Research methodology

These steps take you from a general topic to a research contribution that you can support with evidence. They apply to Master's theses and other research projects. A filled marker shows a required stage.

Stage 1 — Literature review

Read broadly, then narrow to the key papers

Begin with survey papers to understand the field. Then use their references to find important and recent studies. Identify the 10–20 papers that best define your problem, including influential papers and strong work from the last two years. For every paper, record the problem, method, dataset, metrics, results, and limitations in a reading table.

Stage 2 — Gap analysis

Use the limitations to define a research gap

A research gap is more than saying, "Nobody has done X." It is a specific weakness supported by published work—for example, an unrealistic assumption, an untested setting, a missing metric, or an unmeasured cost. Write each possible gap in one clear sentence, add supporting evidence, and decide whether you can study it within two semesters.

Stage 3 — Contribution & novelty

Draft your initial contributions before you build anything

Write two or three possible contributions. For each one, explain how it differs from specific published papers. Also define how you will test it: the baseline, dataset, metrics, and the result that would count as meaningful improvement. State what result would show that your idea does not work. If you cannot do this, the contribution is not yet clear.

Stage 4 — Reproduce a related paper

Rebuild someone else's experiment before proposing your own

Choose the paper closest to your planned contribution and reproduce its main experiments. This will teach you how the study actually works, including data preparation, parameter settings, data splits, and evaluation. It will also give you a baseline for comparing your own method.

Compare your results with the published results. Report both sets of numbers and explain any difference. Possible causes include a different data version, different parameter settings, missing details, or a result that cannot be reproduced. A well-documented difference is a valid finding and may help define your contribution.
Stage 5 — Implementation

Build your method on top of the reproduced pipeline

Reuse the same data pipeline and evaluation code you validated in Stage 4, so that any difference in results comes from your method and not from your setup. Change one thing at a time and log every run.

Stage 6 — Validation

Evaluate against the baseline, honestly

Use the same datasets, metrics, and evaluation process as the baseline. Test which parts of your method cause the improvement, report differences across repeated runs, and explain the limitations and failure cases clearly.

Stage 7 — Writing

Write the paper and the thesis in parallel

Choose a possible publication venue early and use its paper structure to organize your work. Cite sources accurately and only after reading them. Support every important claim with experimental evidence or a reference.

Design the validation before you build. A strong thesis does not only present a system — it presents evidence supporting a research claim. Weak: "We developed a new AI framework and demonstrated that it works." Stronger: "We hypothesize that the proposed method improves X compared with baseline Y; we evaluate both under the same conditions using datasets A and B and metrics M1, M2, M3."

1. Purpose of this guide

A Master's thesis or project normally takes two semesters. Your goal is not only to submit a report or build a working system. You must also show a clear research process, steady progress, critical thinking, independent work, and reliable evidence for your contribution.

The best way to finish successfully is to work regularly and request feedback at important milestones.

At the start, I will give you a work plan for the main research stages. The plan gives direction, but it is flexible. We may update it when findings, technical problems, experimental results, or research goals change.

2. Progress should be continuous

Do not leave most of your Master's project until the end of the semester.

You should make steady progress throughout both semesters. Progress includes:

  • reviewing and organizing literature;
  • identifying important research papers;
  • refining the research problem;
  • identifying research gaps;
  • reproducing previous work;
  • designing experiments;
  • implementing a proposed method;
  • collecting and analyzing results;
  • comparing approaches;
  • writing sections of the thesis;
  • documenting findings and limitations.

You do not need to finish a large task before asking for feedback. Ask after an important milestone so we can identify and correct problems early.

Work → Produce a concrete result → Report progress → Receive feedback → Adjust → Continue

3. Meetings should have a purpose

We can meet whenever the research requires it; we do not need a fixed weekly meeting.

Each meeting should have a clear purpose: make a decision, solve a problem, review results, or choose the next research step.

Depending on the stage of the project, we may therefore meet:

  • several times during an intensive week;
  • once every two or three weeks;
  • once a month;
  • or whenever an important research issue requires discussion.

The frequency depends on the progress and needs of the project, not on a fixed calendar.

4. What to do before requesting a meeting

Commit and push a clear progress log to 03_student_workspace/progress_logs/ 2–3 days before the meeting. Send only a short notification with a link to the relevant commit; all evidence and documents must remain in the private repository, not in email attachments. Include the following in the progress log:

Progress

What has been completed since the previous milestone or discussion?

Results

What concrete results were obtained? Whenever possible, include evidence such as:

  • experimental results;
  • tables or figures;
  • GitHub commits;
  • implementation links;
  • updated documents;
  • literature-review tables;
  • reproduced results;
  • datasets;
  • screenshots or demonstrations.

Challenges

Explain any problem clearly. Do not simply write:

"It does not work."

Describe what you tried, what you expected, what actually happened, and which possible causes you have already checked.

Decisions or questions

What specifically requires my feedback? Try to formulate concrete questions such as:

  • Which research direction is stronger?
  • Is this experiment sufficient to validate the hypothesis?
  • Should this paper be considered the main baseline?
  • Is this difference significant enough to represent a contribution?
  • Should the scope of the project be reduced?

This information lets me review your work before the meeting, so we can use our meeting time to make decisions.

5. The general research methodology

Every project is different, but most Master's research follows the same main scientific steps.

Stage 1 — Understand the research area

First, build a clear understanding of the field. Do not propose a solution yet. Make sure you understand:

  • the main research problem;
  • important terminology;
  • existing approaches;
  • commonly used datasets;
  • commonly used evaluation metrics;
  • major systems or frameworks;
  • current limitations.

Start broad, then progressively narrow the scope.

Stage 2 — Identify the key literature

Do not collect papers without a clear purpose. Find the key papers that define the problem and the strongest recent papers that show the current state of research. Focus on:

  • recent papers;
  • highly relevant papers;
  • influential papers;
  • papers proposing approaches similar to your intended direction;
  • papers using comparable datasets or experimental settings.

A good literature review should answer:

What has already been done? How was it done? How was it evaluated? What are the limitations? What remains unresolved?

Stage 3 — Perform gap analysis

The literature review should lead to a gap analysis. A research gap is not simply:

"Nobody used Algorithm X with Technology Y."

A meaningful gap may be an important limitation, an unanswered question, a missing capability, a weak evaluation, an unrealistic assumption, or an unsolved problem. For each important paper, answer:

  • What problem does it solve?
  • What method does it use?
  • What are its assumptions?
  • How is it evaluated?
  • What are its limitations?
  • What does it leave for future work?

From this analysis, identify one or more potential research gaps.

Stage 4 — Define the initial contribution and novelty

After you identify a possible gap, write an initial research contribution. At this point, it is still a hypothesis that you must test. For example:

Existing approaches perform well under Condition A but have not been adequately validated under Condition B. We hypothesize that Method X can improve performance under Condition B.

The important questions are:

What is new? Why does it matter? How will we demonstrate that it works?

The contribution may evolve as the research progresses. This is normal. Research is an iterative process.

6. Reproduce a related research paper

An important early task is to reproduce the experiments from a closely related paper.

You may want to build your own solution immediately, but reproducing existing work first can save time and prevent mistakes. Choose a paper that is:

  • closely related to your topic;
  • experimentally relevant;
  • reasonably recent;
  • sufficiently documented;
  • preferably supported by source code or datasets.

Then attempt to reproduce its main experimental results.

Why reproduction is important

Reproduction teaches you details that may not be clear from reading alone. You learn:

  • how the dataset is prepared;
  • how the implementation actually works;
  • how parameters are selected;
  • how experiments are organized;
  • how evaluation metrics are calculated;
  • how baselines are compared;
  • how results are reported;
  • what practical difficulties were not explained in the paper.

Most importantly, you learn how research claims are experimentally validated.

Compare your results with the published results

Do more than run the authors' code. Compare the published results with the results you obtained. If they differ, investigate the reason. Possible causes include:

  • different software versions;
  • missing implementation details;
  • random initialization;
  • unavailable datasets;
  • different preprocessing;
  • hardware differences;
  • undocumented parameters;
  • incomplete released code.

A reproduction that does not match the published results can still be useful. Document:

  1. What was reproduced.
  2. Which experimental setup was used.
  3. What results were obtained.
  4. How they compare with the published results.
  5. Any discrepancies.
  6. Possible explanations for those discrepancies.

This creates a strong foundation for the student's own experiments.

7. From reproduction to your own contribution

Once you understand and reproduce a strong baseline, the next question becomes:

What should we change, improve, extend, or investigate?

The research may then proceed as:

Existing work → Reproduction → Identify limitation → Proposed contribution → Experiment → Comparison → Analysis

Your proposed approach should normally be compared against the reproduced baseline or other appropriate baselines. Without a baseline, claiming an improvement is difficult.

8. Design the validation before building everything

Before you spend a lot of time building an idea, decide how you will test it. Ask:

  • What is the research hypothesis?
  • Which baseline will I compare against?
  • Which dataset or test cases will I use?
  • Which metrics will measure success?
  • What experiment would demonstrate that the idea works?
  • What result would indicate that the hypothesis is wrong?

A strong thesis does not only present a system. It presents evidence supporting a research claim.

Weak approach. "We developed a new AI framework and demonstrated that it works."
Stronger research approach. "We hypothesize that the proposed method improves X compared with baseline Y. We evaluate both approaches under the same conditions using datasets A and B and metrics M1, M2, and M3."

9. Keep the research traceable

Your private GitHub repository is the required, shared record of the project. Keep it current using the folder structure defined in the Working Protocol. It must contain:

  • a literature-review table;
  • experiment configurations;
  • datasets and dataset versions;
  • scripts used for experiments;
  • results;
  • figures;
  • meeting decisions;
  • research questions;
  • thesis drafts.

Do not rely on memory. If an experiment produces an important result, you should later be able to answer:

Which version of the code generated this result? Which dataset was used? What parameters were used? Can the experiment be repeated?

Reproducibility is part of good research practice.

10. Suggested two-semester workflow

The exact timing depends on the project, but the following workflow applies to most students. See the Milestone Map for the weekly schedule.

Semester 1 — Understand, reproduce, and define

Phase 1 — Problem understanding. Understand the research area. Conduct the initial literature review. Identify key and recent papers.

Phase 2 — Gap analysis. Compare existing approaches. Identify limitations and open problems. Define potential research gaps.

Phase 3 — Reproduction. Select an important related paper. Reproduce its experiments. Compare reproduced and published results. Document discrepancies and lessons learned.

Phase 4 — Research definition. Refine the research question. Define the hypothesis. Identify the expected contribution and novelty. Define the experimental methodology.

By the end of Semester 1, the student should have a clear answer to: What problem am I solving, why is it important, what has already been done, what is missing, and how will I validate my proposed contribution?

Semester 2 — Develop, validate, analyze, and write

Phase 5 — Implementation. Develop the proposed contribution. Maintain reproducible code and experiments.

Phase 6 — Experimental evaluation. Run experiments. Compare against appropriate baselines. Conduct additional experiments when necessary.

Phase 7 — Analysis. Interpret the results. Explain why the proposed method succeeds or fails. Discuss limitations. Refine the contribution if necessary.

Phase 8 — Thesis completion. Finalize figures and tables. Complete the thesis. Review consistency between research questions, methodology, results, and conclusions. Prepare the defense or final presentation.

11. What I expect from the student

I will provide direction, comments, and research guidance. However, you should gradually become the person who understands your specific research problem best. You should:

  • take ownership of their work;
  • make continuous progress;
  • investigate problems before escalating them;
  • document their work;
  • communicate clearly;
  • report both successful and unsuccessful results;
  • ask specific questions;
  • accept that the research direction may change;
  • use supervisor feedback to improve the next iteration.

Do not wait for me to define every next step. Your goal is to develop independent research thinking.

12. A simple principle to remember

A productive Master's research project can be summarized as:

Read → Understand → Identify the Gap → Reproduce → Propose → Validate → Compare → Analyze → Improve → Write

And the supervision process should follow:

Progress → Evidence → Feedback → Decision → Next Milestone

The quality of a Master's thesis is not determined by the number of meetings held. It is determined by the quality and continuity of the research progress between meetings.

In short

Follow the work plan, commit each milestone to the private repository, and push a written progress log 2–3 days before a meeting. Share repository links instead of email attachments. Base your proposed contribution on a clear research gap and a baseline that you understand and can reproduce.
